 Pirates vs Ninjas. Clearly, ninjas all the way. You could be walking down the street and walk right past one because they're stealthy like that. Pirates are very obvious due to the peg legs, pirate gear, and stage 5 veneral disease. Therefore, combat advantage: ninjas.

Pirates! Pirates are fearsome and swarthy and know how to woo the ladies. Also, they exist. And carry machine guns.

But can you really prove that ninjas don't?
You do, however, bring up an important aspect of the argument, being that in the modern day, it is unlikely that Somalian pirates w/ machine guns and less venerial diseases would encounter the asian ninjas who (I posit) live in secret enclaves in the Himalayas. It's really a water issue.

Re: Pirates vs Ninjas. I would rather be a Pirate, they get to spend lots of time on the beach, travel the world, grow cool facial hair, plunder and drink rum on stolen boats all day. But ninjas would win in a fight, hands down, because all they do is train to kill people, and yeah I guess they get better weapons and combat moves, but I bet they are pretty lame to hang out with on weekends.

Re: Pirates vs Ninjas. I guess the question becomes then would you rather be one or hang out with them. Cause I'd rather be a ninja, but sailing around on (at least a Disneyfied version of) a pirate ship would way more fun.
